I came back to Audiotool after a while of not using it (computer problems; couldn't handle the new AT), and while publishing a track, I noticed the option to "remove the silence" was unavailable and the track was published as is, long, unintended period of nothing included. How to remove, in particular from an already published track?

Do you mean the silence at the end of the track? There's an end-of-track marker you'll have to move to where you wish the end shall be.
Just scroll aaaaaaaaaaaaall the way to the right to find it.
You can simply re-publish your song after that change.

You're in good company - I failed on the same issue :)
I'll suggest to reduce the default track length so the marker becomes visible from the start.
